It's the friction entering the atmosphere. Going from no friction to immediate friction. The upper atmosphere has friction, just less. So the effects are not the same as going from none to some. The issue is weight of fuel. They carry only what they need into space, meaning they don't have controlled reentry into atmospheres, they just free fall with gravity. But if you could just sort of creep in, that wouldn't be an issue. But the amount of fuel you would have to carry up to do that, is quite a bit.
I mean if you fall just above the atmosphere, as a person, your weight being so small, might not burn.
